Just got my big pilot after many years and have noticed something odd... When I am screwing in the crown with every few turns the winder mechanism makes a significant mechanical 'click' unlike the normal clicking when winding
I should mention the 7 day power reserve is up to full so perhaps it's because it's fully wound.
This is something I have not heard on any IWC - would anyone have any ideas of its normal?

Although it's very difficult to ascertain the functioning or possible problem with a watch by description alone, let's try.
Let the power reserve run down to a few days, unscrew the crown, don't wind it but just screw in the crown. If this "significant mechanical click" is not present, you're watch is functioning properly.
One question though, why are you winding the watch if PR is full???

I did exactly what you mention below and let the watch run down a little in power, then unscrewed the crown and screwed it back in and the click was not present. From reading a little on the forum I believe what I was hearing was the clutch kicking in or 'slipping' - does that sound familiar?
As for the winding when the watch was full, that was not intentional - I was just winding it up as I only just got it and it got to its full capacity.

Most likely it is just the clutch doing its job preventing over winding of the main spring.
